Hi, I have a question about the use of genotyped vs. imputed data in GCTA. In our study, we ran both and found that the genotyped data yielded significant results but the imputed data did not for the same phenotype (within approximately the same sample). I understand that this could be due to differences in LD and MAF distribution. However, is genotyped preferred over the imputed data in this case, and are there are points that we should consider to help us evaluate which is the more appropriate result to present?
