Hi,
I used GCTA --cojo-file gcta_input.txt --cojo-slct to perform conditional analysis. The effective sample size in the file .jma.cojo is different to the N for all the variants in the input file 'gcta_input.txt'.
For example, variant - chr1:27709020:C:T, n in .jma.cojo is 1.70098e+06. But the N for this variant in 'gcta_input.txt' is 801969. Could you please let me know what you think is going on?

If this happened quite often, it suggests you might used a reference genotype which is a quite different population.
