I used GCTA to run bivariate analysis. The format of .hsq file has been well described at cnsgenomics.com/software/gcta/reml_bivar.htmlHowever, the above web page did not provide information about the "*.indi.blp" file and the "*.snp.blp" file from bivariate analysis. I have the same question, particularly with regard to individual-level BLUPs from the bivariate model. Would like to know what the columns are in the indi.blp file but it's not clear from the documentation.
