Hi,
The bivariate GCTA, as introduced in the Bioinformatics 2012 paper, was run on case-control data using separate individulas for each of the two phenotypes. Would the estimate of the genetic correlation be biased if estimated in a population cohort using individuals that have both phenotypes?

I don't think so. It's unlikely that environmental covariance of two traits between two unrelated individuals are correlated with their genetic relatedness.
