Is it possible to run a bivariate MLM on let's say height between two samples where you only have height measure within each sample but no overlapping height measure? GRM for all individuals is available.

GCTA can actually deal with data from non-overlapping samples. You can specify the phenotype file as
FID IID Tr1 Tr2 1 11 0.5 NA 2 21 0.2 NA 3 31 0.1 NA
... 98 981 NA 0.4 99 991 NA 0.1 100 1001 NA 0.1
The GRM should be constructed from all samples combined.

Thank you Jian. I eventually worked it out. I was having problems as I was trying to use fixed covariates which also did not overlap and as it turned out I couldn't use them. Instead I regressed each sample on its respective fix effect covariates and all worked fine. Again thank you very much for your quick response.
