...the ratio of case sample size to control sample size is low.
In other words, does a small case sample size compared to control sample size lead to lower genetic correlation?

rG won't be dependent of sample size but the SE of the estimate of rG will. If the sample size is too small, the estimate will fluctuate a lot so that any increase or decrease of the estimate would just be noise (sampling error).
