Dear GCTA Helper I use the new option fastGWA for my GWAS analysis and would like to check if effect size of beta values. I would like to know if the beta value refers to one additional count of test allele. I read the recent bioRxiv publication, www.biorxiv.org/content/biorxiv/early/2019/04/11/598110.full.pdf, "A resource-efficient tool for mixed model association analysis of large-scale data". In the analysis, it indicates that Xsnp is the mean centered genotype variable of a SNP. But in my GWAS, I need the beta_snp corresponding the effect size of one additional test allele. Please ignore my question. I figured out that using the mean centered X would affect the intercept in the regression analysis but not the slopes.
