Hello,
I am currently conducting a GLMM-based association analysis using GCTA and have encountered an issue that I hope to get some assistance with. While incorporating HLA polymorphism information as a covariate, I received the following error during the analysis of chromosome 6: “Error: failed to estimate gamma. There are too many signals. You may use --cv-threshold to lower down the threshold.”
I would appreciate some clarification on the following points: What does this error message specifically imply in the context of my analysis?
As a remedy, it suggests using the --cv-threshold option. Could you advise on an appropriate range or specific values for the --cv-threshold parameter that might resolve this error?
Any guidance or recommendations you can provide would be greatly appreciated, as it will help me proceed with my analysis more effectively. Thank you in advance for your time and assistance.
