The GCTA (Genome-wide Complex Trait Analysis) tool was originally designed to estimate the proportion of phenotypic variance explained by all genome-wide SNPs for complex traits, and has now been extended for a number of different analyses to better understand the genetic architecture of complex traits and diseases. Did you use common SNPs or all SNPs ( both common and rare SNPs)?
