Hi Folks,
I'm new to this board and to GCTA. I'd like to run a conditional analysis. My simple question is whether GCTA or some other program (plink?) would produce a file in the format of test.ma as shown in the GCTA UserManual under the section "10. GCTA-‐COJO: conditional and joint genome-‐wide association analysis"?

Hi Dan,
I'm afraid I didn't find a program or software which could do that. But to generate a .ma file from GWAS file (eg. .assoc generated by PLINK) can be easily done by scripts, eg. tcl, R, perl, shell
