I am attempting to run a bivariate analysis of 2 phenotypes fitted in a joint model with 2 GRMs. Following the Zaitlen et al paper in PLOS Genetics in 2013, one of my GRMs is of all individuals representing the variance component of my typed SNPs, the other GRM is of only close relatives (for which I have a lot).
When looking at a univariate model, one of my phenotypes is highly significantly heritable for both variance components, while the other is only significant for the first variance component.
I would like to constrain my second phenotype in the bivariate model to the single GRM for which it is significant while applying both variance components to the first phenotype in the same model.
Is this possible? Constraining one of the phenotypes in a bivariate model to a single GRM and the other phenotype to both GRMs?

Yes, bivariate GCTA-GREML allows for multiple GRMs. So, you can run a bivariate analysis with one GRM for a trait and with two GRMs with the other traits.
