Hi,
In some GCTA input files (e.g., *.PED, *.TFAM) are requested the family, mother and father IDs of the individuals.
Assume: a) I have unique codes for individuals (i.e., I do not need to combine indiv ID with family ID, to have uniquely identify the individuals)
b) I want to estimate heritabilities (as Zaitlen et al 2013 method, with GCTA code described in this Forum by Yang) AND predict the SNP values by BLUP (in particular this one).
c) I have complete pedigree information for all my plants (I am not using human/animal data)
Questions: a) Does the family, mother and father information have any role/impact on those analyses?
b) When is that information (family, mother, father) really required/needed?
