Hello,
I am running a non-constrained reml analyses. When I run the command using a simple phenotype file it runs just fine (command below). However when I instead use a phenotype file with multiple phenotypes(40phenotypes) specifying the column I want analyzed with the flag --mpheno the analyses does not finish and gives the warning Error: the information matrix is not invertible.
Any help is appreciated! Thanks!
Brittany
#command that works gcta64 --grm file --pheno simplepheno.pheno --qcovar file.eigenvec --reml --reml-no-constrain --out file_simplepheno
#command that fails gcta64 --grm file --pheno multipheno.pheno --qcovar file.eigenvec --reml --reml-no-constrain --mpheno 27 --out file_multipheno

It usually happens when one of the variance components is negative due to small sample size.
