The header for the MLMA output is: Chr, SNP, bp, ReferenceAllele, OtherAllele, Freq, b, se, p
The documentation lists that "b" is the SNP effect, what I would call beta for a continuous trait. Is this a standardized or unstandardized regression coefficient? (I want to meta-analyze the results from the MLMA with results from PLINK and want to make sure I have unstandardized regression coefficients for both sets of results).

Yes, you can call it beta. It depends on whether the input phenotype is standardised or not.
